How can I delete "System 9 Folder" (OS 9) on my OS X permanently? I don't have any old software that runs on OS 9.

OS X System refused me to trash the old OS 9 Folder. This folder is on a 2nd hard disk drive. I think that it is a waste space that I never use that folder.
 
you may have to reformat all over again by running pure OSX
 
Since you said you have a 2nd hard drive that contains Mac OS 9. You can just simply reformat the hdd that contains OS 9 and you will leave OS X untouched on the 1st hard drive.
